Do all five banks have to be in use?

No. An empty bank sits idle with no output at its clamps. Connect one battery or five, and add more as the collection grows.

How do I set a bank up for a LiFePO4 motorcycle battery?

Set that bank's chemistry switch to lithium and its voltage switch to 12V before you connect the leads, then clip on. The bank runs the lithium charge program, and temperature compensation stays out of it because that feature applies to lead-acid banks only.

What happens if a bank is set to 12V but the battery is 6V?

The bank tries to bring a 6 volt battery up to 12 volt charge voltages, which overcharges it badly. Set both switches before you connect, and check them again whenever you move a battery to a different bank. The spark-proof output guards against a bad connection, not a wrong setting.

What does automatic temperature compensation do here?

On lead-acid banks the charger nudges its voltage with the ambient temperature, a little higher when cold and a little lower when hot, so float keeps a battery full in an unheated barn in January without gassing it in August. Each bank compensates on its own.
